Wouldn't that be a long day? When I looked into the ferry it was 90
minutes each way and the ferry terminal at both ends looked to be an
hour away from the city centers.

I'll second that suggestion, and you will likely use an entire day just
for that. The relaxing ferry ride alone, passing beautiful scenery, was
well worth the trip. Try to catch the return ferry around sunset. We
didn't get to Butchart Gardens, but found plenty to see and do in
Victoria, where we were dropped off around the Inner Harbour. The BC
Ferries have other routes, too. Take the free hop-on, hop-off trolley
through Stanley Park. Or you can rent a bicycle to ride around the
park. We also enjoyed some time on Granville Island, a short ride
across the bridge from Vancouver. Someone else mentioned Gastown, and
that is worth a look. The Skytrain pass will be useful. If you have
time, Whistler is 2 hours from Vancouver. Take the chairlift to the top.

It is a long day, but the ferry ride alone is worth it. We skipped
Butchart Gardens, and found plenty to do in Victoria and around the
Inner Harbour. Try to catch the return ferry around sunset - absolutely
spectacular. Back in Vancouver, I would suggest taking the free HOHO
ride around Stanley Park (or renting a bicycle), spending some time on
Granville Island, and wandering around Gastown for a bit.
